Welcome to VaxSeaVaccines are among the most profound achievements in global public health, offering safe and cost-effective protection against a wide array of infectious diseases, cancers, and allergies. In the modern era of systems immunology, vaccine research and development have evolved to generate massive, multi-modal datasets. Evaluating vaccine efficacy now requires tracking complex experimental designs, diverse clinical and animal cohorts, precise temporal biosample collections, and high-throughput omics profiling, such as RNA-Seq transcriptomics. Despite this wealth of data, analyzing cross-study immune responses remains a significant challenge. While large-scale public repositories capture raw experimental files, there is a critical lack of domain-specific, ontologically standardized knowledgebases. The high heterogeneity of metadata often obscures the links between high-level clinical study designs and granular downstream molecular matrices. This fragmentation creates a bottleneck not only for bioinformaticians attempting meta-analyses but also for emerging generative Artificial Intelligence (AI) and Large Language Model (LLM) workflows that require semantically structured, FAIR-compliant (Findable, Accessible, Interoperable, and Reusable) data to function without hallucination. To bridge this gap, we developed VaxSea, an ontology-driven knowledgebase designed for the standardized characterization, integration, and exploration of complex vaccine study data. VaxSea moves beyond simple data storage by providing a strict semantic infrastructure that organizes vaccine trials into a highly intuitive, interconnected web portal. At the core of VaxSea is a robust relational architecture mapped to standardized biomedical ontologies—including the NCI Thesaurus (NCIT), Experimental Factor Ontology (EFO), and Unit Ontology (UO). This semantic bounding allows researchers to systematically navigate through six core domains: Study Overviews, Associated Experiments, Subject Cohorts, chronological Biosamples, precise Interventions, and Results. By explicitly tracking baseline (T0) definitions, demographic metadata, intervention routes, and dosages, VaxSea prevents the conflation of biological variables and drastically improves data provenance. Currently, VaxSea integrates rich metadata from diverse vaccine studies, seamlessly linking localized cohort and intervention data directly to external assay repositories such as NCBI GEO and Zenodo.
